Human Melanoma tumor derived cells of a pre-treatment male donor aged 40 were obtained by 10x Genomics from Discovery Life Sciences.
Whole transcriptome/gene expression libraries were generated as described in the Chromium Next GEM Single Cell 5' Reagent Kits v2 (Dual Index) User Guide (CG000331), with data avaliable here.
The targeted gene expression libraries were generatedas described in the Targeted Gene Expression Reagent Kits User Guide (CG000293) using the Human Gene Signature Panel (PN-1000245) and sequenced on an Illumina NovaSeq 6000.
Targeted sequencing data was processed using Cell Ranger, with web summary and output files available. Additionally, targeted and whole transcriptome data produced from the same sample were compared using the Targeted-Compare pipeline in Cell Ranger. This pipeline produces a websummary and output files that compare the data generated in a targeted library with its whole transcriptome parent for validation.
Sequencing Configuration: Paired-end (28 X 90), dual-indexed. Read 1: 28 cycles (16 bp barcode, 10 bp UMI); i7 index: 10 cycles; i5 index: 10 cycles; Read 2: 90 cycles (transcript). Note: Read 1 requirement is 26 bp; 28 bp Read 1 is trimmed by Cell Ranger pipeline.
